Namely, should I be able to replay the initiation phases without starting a whole new save? Every time I try it tells me I've used too many skill points, but it doesn't seem to let me do anything about it (since the skills have already been researched).

It's sort of a weird error since I don't think it even lets you select too many skills your first time on that screen.
